I'm actually conflicted, too. On the one hand, if she really wants children and a family (and she wants children badly, remember the girl she wanted to adopt?), it's logical to leave BAU to do it. Though we know that you can work in BAU and have children, one of the parents should stay with them, and if Prentiss is paired with Hotch, it should be Prentiss because Hotch will never leave and she knows it better than anyone. (Of course there's quite workable possibility of Prentiss having children while working, with a person outside of BAU, see JJ and Will, but I'm now speaking more of Prentiss/Hotch.)
On the other hand, I generally feel bad about anyone from the team leaving the unit, and a female agent leaving to care for the family has some pretty unpleasant feminist implications (women are forced to choose between job and family all the time) which doesn't go well in a story based on this rather egalitarian show.

Of course it depends on the author... but I've only seen DragonLadyK doing it, and while I enjoyed all the other parts of the story, this part squicked me. It seems that I would better take Prentiss leaving because of an injury than her conscious decision to choose children and a career outside of BAU.
